You can definitely ride through it from West to East in the following order: Sumatra, Java, Bali, Lombok, Sumbawa, Flores. Each of these massive islands are connected via ferries on which you can put your motorbike (or even car/truck). This would be an incredible journey of thousands of kilometers, so get a good bike. The other islands of Indonesia are also reachable by ferry (Timore, Sulawesi, Papua) but the ferry ride is much longer hence much riskier.
