I have 2 separate tickets. flying from Chicago to Munich on United, 2 1/2 hour layover and then flying to Larnaca, Cyprus on Lufthansa. Can I check my bags all the way through, or will I need to get my bags in Munich, go through customs and check in again. If I can get my bags checked through, do I need to go through customs still?

United and Lufthansa are both Star Alliance, so checking the bags through should be no problem, simply ask for it when checking in at O'Hare.
Cyprus is not in Schengen, so you will not have to enter the Schengen area in Munich. You can stay airside in Munich und transfer to the Lufthansa flight directly. No need for customs or immigration.
Immigration and customs will happen in Larnaca.

1@jcaron United won't check your bag through if: "You’re connecting to an itinerary booked on a separate ticket that doesn't include a Star Alliance™ partner airline". But as they are separate tickets, you'll absolutely have to ask at check-in and present the other ticket. Commented Jan 17, 2020 at 19:15
