@justinl - Yes online booking is more convenient, personally I prefer buying ticket direct and the station even if sometimes it is a bit of a hassle. One reason to buy direct is that your credit card company may charge you 1% or 2% fees on overseas purchases. I avoid using my credit card abroad and pay cash whenever possible.

@hippietrail If Huaquillas should be avoided for security reasons, which of the other ones are actual practical/easy to use. How long does it take to get there and move on to the next town with decent accommodation on the other side? Nice landscape on the way would be a plus.
